New Zealand regained the lead before halftime, then pulled clear in the second half.
Making his Test debut, 22-year-old Warrior Tanner Stowers-Smith came on around the half-hour mark and scored five minutes later after a pass from Jeremy Marshall-King.
He added a second try in the 50th minute.
Player of the match Casey McLean scored twice, taking his career tally to 11 tries in six Tests; Ronaldo Mulitalo also crossed twice.
Charnze Nicoll-Klokstad completed the scoring in the 79th minute.
New Zealand next face Fiji on the Gold Coast, while the Cook Islands meet defending champions Australia in Townsville.
